The Europa league was derived from the old Cup Winners Cup so it’s always had a leaning towards cup winners getting a bit of priority. The status of the Scottish cup would nosedive if it wasn’t this was I suppose Needs changed IMO but it is what it is. You don’t win a cup by winning one game. 5th place is over a full season too - would you give them a European place instead of the cup winners? It’s fine as it is - much more prestige in winning the cup rather than 3rd place so seems right that gets the bigger reward.
